Simply sets all of the defenders aggression value to 5 (default guard behavior) instead of the default 20. This should prevent the defenders from attacking the player if he has high infamy, and other NPC's that don't attack them first.
Disclaimer: There may be some funkiness, haven't actually played EDI yet, tried to start it and was getting attacked by the captains/defenders constantly and in looking for a fix I figured out that the aggression settings were the problem. I'm probably going to try and figure out how to make them initially aggressive as originally intended to the invading daedra but for now this is a quick fix. If you notice any weird behavior let me know.
