The zip file contains several folders. You should replace the contents of the folder for your save files (backed up for yourself) with the contents from the corresponding folder in this zip archive, while the game is open and at the main menu, as there is cloud autosaving. You may click on "continue" at the main menu after replacing the files. The relevant files are probably just save_1.dat and saveinfo.dat but you can copy the entire folder to be safe.

A LONG JOURNEY TO A SMALL UNKNOWN PLANET, LEFT BEHIND : 0026 - GIVE ID CHOICES : Pick the two possible options at the Sidereal. This point in the game is after having given Lem and Mina their IDs.
THREE BODY PROBLEM : 0027 - THREE BODY PROBLEM : Go to the Sidereal and watch it depart. This point in the game is after destroyed the IDs.
SOLO TICKET : 0028 - SOLO TICKET : Board the Sidereal. Make sure to not call out to Lem and depart on your own.
GOOD ROBOT : 0019 - before helping lem : Finish a A Ticket Out at Lem and Mina's apartment.
