About this image

This is how the city streams in Whiterun and in this picture in Markarth look like at night. They look fine during day. I'm using RW2, ELFX version of Rudy ENB SE for Cathedral Weathers and Cathedral Weathers of course.

It might be a combination of lighting (ELFX is only interior lighting), the water texture (make sure you are using water texture that is designed for ENB, RW2 has such a texture) and the ENB settings.
This looks like a night shot; does the water look green like that during daylight?
Did you specify the green colored water when you installed RW2?
If the water in question is designed for ENB, and you don't have the green water texture installed and it looks that way during the day, then I would suggest testing it with another ENB preset for Cathedral Weathers. I'm running Silent Horizons ENB for Cathedral Weathers and my water looks pretty clear and realistic in the cities with flowing water.

There's a strong possibility the mods you've mentioned don't really like each other. First try it without the enb, then try disabling the mods and run the game in different combinations, if you haven't done it already. Or check the plugns with xEdit - maybe there is conflict there. Alternatively - play with the enb settings (I'm almost sure enb is the cause). I'm not all that familiar with SE, but this effect with the water is pretty much the norm in Oldrim. With older enb binaries at least,

Yes I've tried everything you said. And the ENB is the cause. But these mods are pretty popular, I can't be the only one with this combination haha. Rudy is recommending Water for ENB but that is not detailed enough compared to all the changes RW2 does. I've tried the optional RW2 ENB textures update but that didn't help. Weird thing is that problems are only with city streams, rivers are fine.
