It appears that the "NPC hates you if you don't pay up" feature breaks the NPC's functionality permanently. I've had both Colette and Farengar send thugs after me, and only after killing the thugs did I find out who sent them. They later turned sour towards me and refused to offer vendor services or skill training services. Is there a way to reset that disposition through console commands?
i may be wrong on this but i think you can use the .setrelationshiprank command to change disposition for an npc regardless of what you may have done to them in the past.
should be something like: setrelationshiprank (insert base id here) (number from 0-4)

Do you think it would be possible to create a mod where there are thugs (only) trying to kill you depending on the crime you commited? Sure they are no assassins like the DB, but not everyone could afford to hire the DB or is ready to summon them and surely there are thugs out there open to kill a target depending on the price etc.....

It really looks like they should work fine together. Xedit shows them doing entirely different things and editing different records for the most part. One condition from Hired Thugs Fixed looks like it needs to be forwarded into a patch. I would say LO should be "Hired Thugs Fixed" before "Thugs not Assassins". Copy as over-ride the Quest record from "Thugs not Assassins" and forward the condition from Hired thugs into the over-ride.
Thanks for your help sattyre! To note if anyone is using Unofficial Skyrim Modder's Patch, Thugs Not Assassins should load after that one since USMP integrated the Hired Thugs Fixed mod.
