It should work just fine. The buffs are applied based on the same flags that are set normally by the game when the boss dies. Everything should work fine if you add it mid play through.
How did you get the boss buffs to apply after beating the boss? is it sitting at the bonfire that does it? I'm trying to create a similar mod for elden ring and don't understand how you did it, I see you created new buffs froms rings and whatnot but how did you get them to apply after defeating a boss.

Edit 2: Just finished a test on Godrick and am abouta post a beta if you want a mod like this for ER I'd love for some people to test it out for me for stuff to fix
I hope the author can add boss defeat bonuses that increase with multiple playthroughs. When entering multiple playthroughs, the gains provided are minimal, and strengthening them can give high playthroughs a different experience
Unzip the mod. Place the file anywhere, but I put mine inside a new folder named “mod” in the same directory as my game executable. Then download mod Engine 2 (link in the description) and unzip that. There’s a .bat file to launch Dark Souls 3 in the mod engine 2 and in that directory there’s a configuration file that you open and point to your game executable and your mod directory.
afaik there is an issue with mod engine 2 and version 1.15.2 of DS 3. maybe for cracked versions aswell in addition
Go to mod engine folder and find config_darksouls3.toml and open it in notepad. There is only few options the one you need is extension.scylla_hide by default it should be enabled = true, what I did was to change true to false and it worked
not sure if this helps. for me the solution was to just use the old mod engine instead from here: https://www.nexusmods.com/darksouls3/mods/332 no guarantee on sideeffects but for me it worked perfectly fine
