I don't know how to phrase this correctly so bare with me.
The commando perk isn't registering with the game when it comes to item recipes. Some items require different perks to craft mod etc. I have two ranks into the commando perk yet I still can't craft these Items because it is telling me I don't have the Item. I noticed this when using the "factor" rifle mod (https://www.nexusmods.com/fallout4/mods/32908) and some of the stocks require ranks in the commando perk. I don't know if this is a bug with your mod or theirs...however, It was working on previous playthroughs without your mod installed. In fact, when viewing the item in the crafting menu the animated picture of the perk isn't present either. I can post a screenshot if you would like.

EDIT: So I opened up your mod in fo4edit and compared your changes to the original. What it looks like you did to reduce it from 5 to 4 perks was skip perk #2. So, everything that may reference that particular rank game wide...(such as the mod I'm using doesn't see that the perk even exists. I don't know an easy fix for this because I personally don't understand the full implications that removing a rank of a perk can have in the scheme of things. I was tempted to edit your mod to make your changes to the first 4 ranks and skip the last...but I don't know if that would cause issues down the line either. In the end I simply pointed the mod I was having issues with to the correct rank 2 according to your mod and everything works as both mods intended.
With all that said...My looking at how the sausage was made made me wonder if that is what you had to do for all the perks you lowered the the number of total ranks. Looking at my list of mods i'm not sure if I have other unintended conflicts that I have yet to notice. It makes me leary of keeping this mod around even though I generally love the changes you made. These conflicts are not obvious ones because the weapon mod and yours are technically doing completely different things and altering different files.
EDIT 2: it appears that all 5 ranks of commando are referenced by the nukaworld DLC. I think the dlc references is for something similar in gun mods and won't cause a CTD when the game looks for something that isn't there. I haven't looked at every perk that was eliminated in the shortening of perks...but just going through you description page you could have conflicts with anything that looks for: Iron Fist, Big Leagues, Rifleman, Adamantium Skeleton, Gunslinger, and Commando. Maybe instead of lowering the ranks retool these to keep all the ranks but change levels and bonuses as you see fit. The unintended consequences might not be worth the gains of removing them. I don't see a way of keeping the lowered ranks without adding scripts to secretly give the removed rank that was then edited to do nothing.
Hey thanks for the write up of youre experiance! I have the same problem with the factor gun mod. That this mod just blatendly skipped a rank in any perk is a huge nogo, and is bound to give problems with any mod refering to it. Like you i have no clue how to fix this other than uninstalling this mod.
This looks like the best perk overhaul, others touch too many things out of the scope of a perk overhaul or don't add enough, Horizon is bloated as hell so is a no-go for me as well.
It seems like the last VANS perk level is also suffering from reduced EXP. It seems like it cut the exp you get from discovering new places by half. Maybe it's set to 0.50 instead of 1.50?
You'll have the perk maxed but you wont get the excess point that you've spent before. Don't really know a workaround that outside of console commands, sorry :/

Also maybe consider changing it to 2x the exp? ;D
