He should be flagged as essential by default, considering he goes down way, way too easy during the attack. Personally, I don't think I've ever managed to save him.
Just a warning, it seems you can miss him if you don't talk to him right after the attack. I kept him alive by making him essential via the console, but didn't talk to him and instead went to Acadia with Old Longfellow. When I came back he was nowhere to be found (I know he usually stays near your boat, but he wasn't there or anywhere else in town). All the creatures and NPCs that died during the attack were cleaned out, and apparently the game decided to wipe out Jared too.
After giving the Institute evac order you should be able to re-home some unique NPC's. There is the Resettle Refugees but they are generic scientists and a synth gorilla if you're lucky, plus it has very specific trigger conditions based on Minutemen 'clearing the way' quests, even with all conditions met I've never triggered it. It would be cool if Eve, Liam, the two Gen 2 merchants and any other unique/'good'/innocent NPC's survived and stuck around.
Very nice work. If you're considering other NPCs, how about maybe the rescued synths from the Lost Soul radiants? They're supposed to be sent to Mercer safehouse at some point anyway, and it beats having them just loiter in the basement.
