I have the no boat at Far Harbour issue as well. Funny thing is the boat is not there but the controls kind of still are, so to get back to commonwealth all I have to do is jump in the water and find where the controls would normally be and then open the menu as normal.
Will continue using the mod nonetheless. Absolutely hate the boat ride.
I've been having trouble replicating this, it always shows up for me whenever I try it. Can you outline the steps? Were you already in Far Harbor when you installed it? Had you gone there and come back first, etc?
Installed mid playthrough. Had already gone to FH before installing. Installed the mod while in the commonwealth, at Coastal Cottage iirc. Fast travel to FH. Arrive at FH and am standing on the dock.
Maybe I should also mention I'm in survival mode and am using Journey as well. Fast travel is disabled everywhere else.
I think I might be one of the only players to experience the following: In Far Harbor, the fishing boat isn't at the dock. In other words, I'm left at Far Harbor. Note that I am playing survival mode and do not use fast travel via my pipboy. But if I have to, I will enable map fast travel via MCM. However, that wouldn't solve the unique problem at hand. Anyone have an idea? (I've attempted to Google the question, but cannot find any post on the Internet about said issue.)
I installed the mod before going back to Far Harbor. Now, for my update on what I am doing now. First off, the transport fishing boat is not at the doc in the Far Harbor marina. Even if I sleep overnight in the marina inn, it doesn't have any effect on the boat eventually showing back up. On a positive note, I digged deeper into the settings (via MCM) for my installed FallUI Map mod, and was able to flip a switch to make fast travel from the pipboy work again. So I'm pretty happy about that.

It was gone after I completed the Feed the Mirelurks quest (i.e., whatever it's called, where you dump the meat in the water, and then kill the beasts off). I walked back to the Far Harbor marina, and the f*cking boat was gone, lol. No joke.
But I've never had this issue! Presumably you are talking about survival mode (or some mod gameplay overhaul universe) that breaks fast-travel? If so, as a veteran modder you should know to say so at least at the top of your description (and preferably in the title) so as not to confuse newbies or anyone else who've yet to travel twice to FH in normal gameplay.
In fact, at least some regular-mode players (perhaps many) miss the FH & Nuka travel sequences, and there are mods which add them back in! But what would be best, imho, is a shortened version for subsequent travel, reprising the sequences for a bit of flavour.
Sounds like those people are crazy. Who the hell would want to see that long-ass sequence over and over again everytime you haul ass between The Commonwealth and both DLC regions?

Regular-mode doesn't disable these, you can still activate the monorail/boat and travel normally...
