Hey there! I'm so sorry for the late response, I've been absent from modding since december. As for your question, my process is quite manual and "hand-made", using Photoshop and processing each ASG texture layers into baked diffuse and multipurpose textures. I can manage the way they end up looking like, but it's tedious.
Corbman (a.k.a "Unseen Halo" on YT) has been working on H:I assets for Halo 4, he could be a better contact to ask these questions, as Halo 4 doesn't use the same methods used by Halo CE in terms of bitmaps. I recommend to have a look into his channel and the projects he's worked on.
I'd love to, but unfortunately I have very few knowledge about Halo 3 and other titles in terms of modding workflow (I've been modding CE for 10 years, but the rest MCC games are an absolute new thing to me). I wouldn't be surprised if someone else makes a port of it anytime soon tho. I'll try to learn how to mod in other Halo titles but that will take a while.
Unfortunately, Halo CEA's Anniversary Mode runs on another different engine (Saber3D Engine/S3D), and 343i haven't released the mod tools for it, and probably never will since it's an external engine. So it will take a while until someone else figures out how to inject models and assets into that part of CEA.
