And no context? Just that? I can only guess what you were doing, which doesn't help much. Like... were you removing/deleting files manually after scan, and then pressing rename after that?
Reinstall on any platform isn't going to remove non-game files. Mods and things will remain. I'm not sure if this'll run on Linux, let alone the deck, but can't hurt to try.
About the only Linux help I can give you is, some say the older dstorage works better there, and someone from the monster hunter modding discord saying this:
