This looks amazing, I love the idea of actually getting to learn spells. Have you ever looked at Magical Missions Recharged? It also adds some new quests and changes the old ones. Together they are probably incompatible in places where they change the same quests.
I have seen MMR! I plan to reach out to Von Django and see if we can make our mods compatible. I know for sure though that v1.2 and earlier is compatible with my mod--it's just versions 2.0+ that I'm uncertain about.
There's a major edit to the "Detect Creatures Potion" quest that MMR makes, so that seems like a point of conflict for sure. Everything else seems fine, however.
I think the two points of overlap would be the Detect Creature Potion quest and the part where you can refuse Ranis's request to deal with Only-He-Stands-There.
The second conflict seems to cause an infinite dialogue loop. Short of removing these two edits in this mod, the two won't be compatible.
What are all those mods you have in those screenshots? One of them looks like it might be Ashfall, but I don't think that includes a Transmutation skill, and I know that isn't a vanilla skill either.

The Transmutation skill is from Arcane Philosophies, which redoes the magic schools in Morrowind--renaming them, shifting around effects, etc etc.
