This mod does not replace the default empire troops. Instead it adds the 3 distinct favours with ATC. The default troops will still spawn, idea is that there's a "universal" empire loadout, common to all cultures. Within each faction, they also have their distinct regional troops.
The deeper reason is because all 3 empire factions share the same "empire" culture, which only permits 1 troop tree. Any changes to this will require recreating 2 entirely new culture file sets, which will be game-breaking, and probably cause unpredictable crashes. Also it will clash with other mods. So ATC is the solution.
See sticky. It's because the default troop templates still refers to the default ids. I don't want to change native settings cause it can produce unpredictable bugs.
I think there's a way to "hide" certain units from spawning that doesn't alter trees just keeps certain ones from spawning, or altering the percentages for how often certain unit types appear in different settlements which I think can be done for the separate factions and not just the "Imperial" culture. I think this is what De Re Militari does.
As a side note, I'm assuming this still works in 1.6.4?
Having a problem in the Freelancer mod where joining an imperial lord starts me as a vanilla recruit instead of the regional recruits in this mod. Since that mod works with other alternate troop mods, they suggested asking here to see if there is a fix. Noticed the vanilla imperial troops still appear in the unit encyclopedia and wondering if that's related to the issue.
It's likely because instead of replacing the vanilla troops, the custom troops have new ids. To make it compatible, they'll have to include the new troop ids in their code.
Where do we find these new units? I've added the mod and the unit tree's are in the game but I cant find them in any town or Cities. Although I did apply it to a old campaign and didn't start a new one.

I tried deactivating it from vortex and launching the game and it crashed on loading a save.
