Please keep in mind that TES4LODGen doesn't affect how LOD objects are being displayed in the game, so please don't post questions about visual issues like colorful blobs, black models and others. This can't be fixed by TES4LODGen even if we wanted to. The only definite known rule is that the game requires HDR to be on for LOD to look properly.

Do I need to delete the old files every time I run the program? Everything was great until I ran into problems looking north from the imperial waterfront and the mountains were flashing in and out
On my end creating LOD and a custom .bsa-file even worsened my FPS as well as loading times and my game crashed more often.
First I installed all* files of J3 Atlassed VWD 2 with Wrye Bash Installer and then I generated LOD with TES4LODGen. Then I created my custom LOD.bsa file and my empty LOD.esp file (I put it in the second last place in my load order, right above MOO and activated it), as described in Jiopsi's comment below. Then I played and it was worse than before. After deleting the generated LOD-files and the LOD.bsa-file my game runs fine again. First I just deleted the loose LOD-files and kept the .bsa to see if this helps. But it didn't. After deleting the custom LOD.bsa my game finally runs fine again.
I'm using DXVK, ODT, ENBoost. By now I haven't tried OSR, because it does a lot of stuff and can cause problems too. Would need to invest more time to test OSR with different settings on my end. Win 10 notebook, AMD Ryzen processor with integrated graphics chip.
After reading a lot of threads and comments in the last days it seems that everyone gets different experiences on his/her systems with Oblivion and everyone has to test a lot of stuff to make this game running smoother on his/her end. So there is no 'one and only definitive guide' out there, because results vary so hard on everyones end with this game ... . Let's hope for OpenMW-port for Oldblivion one day.
*The installer said, that installing all files would be less performance friendly than just the 'performance' presets. Maybe this was the reason for my performance loss. On the other hand I must say the only reason for me to generate LOD is to increase performance. I thought this might reduce draw calls by making some Meshes and Textures 1 piece instead of Oblivions bad way. In the end creating LOD with my settings worsened performance and I guess this will be no different if I would use the 'performance' presets of J3 Atlassed VWD 2 installation.
Additional LOD also increases memory consumption, regardless of being atlased and inside BSA. This indeed can lead to performance issues and crashes. It all depends on the other installed mods, LOD mods, amount objects with LOD in worldspace, etc.
Thanks for explanation. I was hoping that creating LOD will lead the game to not create it again, or at least spare some draw calls. I hoped generated LOD replaces or easens vanilla ingame LOD-construction, but this doesn't seem to be the case.
If you installed all files fromJ3 Atlassed VWD and not a reccomended performance preset, you'd get LOD for each and every rock, even the really small ones. This will obviously drop your FPS, and cause CTDs and instabilities. Just try again installing a performance preset; I use the one without rocks at all, I'd rather see smoothly far away castles and ruins, instead of a stuttering slow landscape with each tiny pebble in the scenery! :)
Even without J3 Atlassed VWD 2 I frequently see about 10% performance dips when loading new cells on a 12gb 3060 with a ryzen 5600x processor and tried on both hdd and ssd and with that mod it gets worse even on performance (no rocks). This generator just seems to be for powerful PCs
How do I delete the generated files? I deleted the DistantLOD folder, but my game still freezes for 3-5 seconds anytime I enter a new cell in the wilderness, and the initial load times have increased dramatically since running this program.
So, what could be the reason why no Distant Lods are showing up ingame? Recently reinstalled Oblivion and ran TES4LODGen, it created a DistantLOD folder with 11.263 files in it. I placed that DistantLOD folder into Oblivion's Data-folder (I assume that's where it belongs), yet I don't see them showing up ingame. I see no difference with or without the DistandLODs.
EDIT: Nevermind. I had another installation of Oblivion from GOG that messed things up.
Astounding work, thank you! I know the recommendation is to turn HDR on, but I couldn't figure out how to not make the interiors ie white walls blind me when I use Light spells. And so I switched to Bloom instead of HDR, and it turned out great! No black masses in the distance <3

Well, that did the trick on another MO2 Instance of Oblivion where i was determined to make it work this time, so thank you for the advice friend.
I just hope i haven't invited trouble at my doorstep by adding this mod since you said it was structurally broken, guess we'll have to see.
