Apparently the .esp relies on "bgBalancingEVCore" as a master, which I don't have. Whatever mod said master is from isn't listed anywhere on the mod page from what I can tell, so any clarification about it would be appreciated.
Nevermind, I evidently thought it would be a good idea at some point in the past to delete bgBalancingEVCore for some reason. Reinstalling AMVR fixed the problem entirely, and I don't have an unsightly red checkbox in my Mods tab anymore. Sorry if this caused you any concern!
Well, turns out trouble is exactly what I've run into again. I've concluded that some of the leftover eye-related stuff from Race Balancing Project in AMVR doesn't get disabled, which is why every race besides Argonians has a dizzying number of eye options with no textures. It only affects character creation as far as I know, since an existing character I played yesterday never came across anyone with black eyes. Except wood elves, but y'know.
The eye records were deleted in the patch. You can verify this by looking through the ENAM - Eyes records for each individual race in TES4Edit. Have you made sure to have bgBalancingEVCore.esp cleared of any bash tags? It may also help if Oblivion_Character_Overhaul.esp has NPCFaces and Eyes as bash tags if it doesn't already. Make sure these changes are in place and then try rebuilding your bashed patch.
If this is still a problem after that, there's likely another mod conflicting with the ENAM - Eyes records of the Oblivion_Character_Overhaul.esp and is taking priority over it in the bashed patch, or otherwise adding to it. You should be able to hunt it down easily by just looking for any .esp with Eyes as a bash tag.
Clearing the bash tags for bgBalancingEVCore solved the black eye problem entirely. As for the Race Balancing Project races problem, that's probably my fault for not enabling this mod again after mucking around in Wrye Bash last night. Thanks!
