How to I make Chitupek retroactively unexperienced? Since I saved him at the beginning he was tecnically always hired, or this mod is a case of "new save only" thing?

Yeah, the changes done by this mod are not applied retroactively. After hiring, crew member stats are somehow cached, and are read from save file not from gamedatabundles.

Maybe it is possible to edit crew ranks via Unity Console or Cheat Engine; but I haven't tried them.

You can use the AddCrewToRoster command for that crewmate and it will make a duplicate with the new ranks- then you can just leave the original ashore. Figured it out when I made a similar mod a while back. Not quite a fix, but beats starting a new save.

I have a question. I installed similar mod, this one: https://www.nexusmods.com/pillarsofeternity2/mods/393

Should I use both or just yours? The one I linked is older, so I'm not even sure if it's still working.

Judging by mod files it should

Should I use both or just yours?

      As you wish)
Aside from Handsome Eliam and Big Mouth, we edit different crew members.

      Re Handsome Eliam:
      - my mod makes him Unskilled in all jobs; so you can train him to Master in any one trait you want
      - that mod makes him Master by default in everything; so it's kinda cheesy

      Re Big Mouth:
      - my mod only adds Enigmatic trait to that crew member
      - that mod limits it to Wilder trait only; and changes it from Novice Navigator + Expert Surgeon to Expert Surgeon, such that he can achieve Master rank

If you use both mods, the load order will matter. Mod that is later in the list will override (have priority over) the mod that occur earlier

Thank you for the answer. I wanted to make sure using both mods won't break anything. In that case, I'll have them both in my game :)
