To solve clipping issues : drop the helmet you want to equip and Aetherial crown on the floor, pick them both up and go to the items menu and ONLY equip the Aetherial crown, back out the items menu and reopen it and equip the helmet. The clipping issue is more of a bug in the Skyrim engine itself, which looks which item is equipped first and equips the second item on top of the first item.
First off, adding an item into a container in a very specific location isn't really "tacked on". I'm sure the mod author thought about where they intended to put their easter egg.
Second off, you're not gonna face compatibility issues, even if you mod Breezehome. The worst thing that could happen is that the hidden easter egg in Breezehome is just overwritten by the modded player home instance, so the "crap" won't even appear in your game.
I hope that you realize that mods are free extra content, and the mod author has literally no obligation to engage in your petty fantasies about your entitlement to perfect mods.
I wanted to be able to wear the Crown with an IA7 helmet, and couldn't find anything that would've allowed that. Well, until I chose a different approach to the problem, and found this mod. Works perfectly.
Hi, dunno if you are still doing this but the aetherial crown with the guild master's hood isn't invisible Edit1: it wasn't only the guild master's hood, for some reason after I change equipment the crown becomes visible and clipping ensues. Edit2: reloading a save makes the crown invisible again but whenever I change helms hoods or circlets it becomes visible. Anyone having the same problem?
I'm not sure if you're still interested in updating this mod, but could it be possible to make the Aetherial Crown appear as a ring instead of a circlet (with the surprising name "Aetherial Ring")? I wouldn't mind spending my ringslot for it and it would be quite a lot more lore-friendly than the circlet just magically becoming invisible.

No. Just no. I wish modders would stop doing crap like this.
First, it's a mod to make an item invisible. Nobody wants anything else tacked on. Especially not a "hidden easter egg".
Second, Breezehome? Really? You chose the single most heavily modded location in all of Skyrim. Are you trying for compatibility issues?
