This mod has to be cleaned with SSEEdit. There are 16 ITM records, 9 deleted references and 1 deleted navmesh. You can clean the ITM records and deleted references automatically using the SSEEdit Quick Clean program. But you will need to fix the deleted navmesh manually.
Here is a guide on how to fix the deleted navmesh yourself:
1. Run SSEEdit in quickautoclean mode by double clicking the SSEEditQuickAutoClean.exeSpoiler:Show
2. Load up the proudspirebasementcrypt.esp file by clicking the checkbox next to it and clicking Ok. Let Quick Clean remove the ITMs and Deleted References. Once it is finished ctrl + double click the formID listed as having been skipped in the log.Spoiler:Show
3. You should now see the deleted record, in this case 00106CED.Spoiler:Show
4. Next, you'll want to jump to your plugin, right-click the plugin name and select jump to.Spoiler:Show
5. In your plugin we can see three navmesh records listed.Spoiler:Show
6. Now we need to figure out which of the two new records we can use to replace the deleted record.
As a general rule of thumb, the data size is a good indicator. The navmesh record that matches 00106CED
size exactly is the navmesh record 0200701C.

7. Next we will remove the 00106CED deleted navmesh from proudspirebasementcrypt.esp. Right click the navmesh and select remove.Spoiler:Show
8. Then we will change the formID of the navmesh 0200701C to 00106CED in order to restore the original navmesh before it was deleted. Right click on the 0200701C navmesh and select Change FormID.Spoiler:Show
9. SSEEdit will ask you what to change the ID to. Enter in 00106CED and click Ok to restore the original navmesh to the deleted navmesh ID we removed before.Spoiler:Show
10. Next SSEEdit will ask you what files you want to save the changes for. Click the checkbox next to the proudspirebasementcrypt.esp file and click Ok to save your changes.Spoiler:Show
11. Finally you are done! We successfully removed the deleted navmesh and restored it to its previous state before it was deleted. All that is left to do now is to save all of your changes with ctrl + s.Spoiler:Show
Hopefully the above guide removed that one annoying deleted navmesh for everyone. Luckily this was an easy fix, but some deleted navmeshes are not so easy to fix. Most deleted navmeshes need to be removed by the mod author because you must edit the actual navmesh in Creation Kit. But in this mod there was a backup of the deleted navmesh so we were able to fix this one. Now the mod author just has to follow this guide and release an update. You are all very welcome! -

Any chance at making a patch for this to be compatible with Proudspire Manor Refurbished?

this looks like it just adds entree ways to a secondary house, like a basement, I doubt ittle effect much unless the basic layout had been changed dramatically.
