Go to Starsector/mods/Console Commands. Find and open mod_info.json with notepad or whatever file editor you want. find "gameVersion": "0.96a-RC6", and change it to "gameVersion": "0.97a-RC11", or whatever game version you are using. save and run Starsector. you should now be able to enable Console Commands in the mod menu. Works for other outdated mods too.

Have you used the console before? The keybind is persistent across game updates. It should tell you when you first launch the game what it's set to.
If not, you can open the game's installation folder and go to saves/common/config/lw_console_settings.json.data and change the consoleKeystroke setting manually. To have it open with tilde (` or ~, the normal console button in many games), change this setting to the following: "consoleKeystroke": "41|false|false|false",

Any command to remove D-mods?
If not, you can open the game's installation folder and go to saves/common/config/lw_console_settings.json.data and change the consoleKeystroke setting manually. To have it open with tilde (` or ~, the normal console button in many games), change this setting to the following:
