The last version sets 5 as default maximum nested basements, try downloading it. You can also change the values as well as the building requirements using the Configuration Manager mod and pressing F1 in game.

I presume you are using Willybachs textures and my HD Terrain. Looks like it's a confilct with the new terrain shader and the mod. I'm looking to see if I can fix it from my end.
Am I dumb, but I don't seem to be able to remove the main basement once I've placed it down. Is it because it's not completely empty?
Specifically it says "This can't be removed at this time".
I also found a bug, apparently if you don't give the nested basement enough room on all sides it will say "Blocked" when you try to come back out of it.

Not sure if it matters, but if I use the console and type "env Basement" I get this error:
